Auto-activation shouldn't be the problem--if anything, it will turn ON the fonts. However, if your preferences are (were) set to Application, the fonts may be closing if the program that required them is quit.
Are the fonts that are being turned off in an ATM Set/Folder? ATMs font sets can be set to be turned off at start-up. The default is to leave the folder in its current state, but that could have been changed. If this is the problem, click on the set, go to Tools>Font Set Properties and check the settings.
You may want to make a set and change the set properties to Activate.
BTW: if you crash, and your computer is set to run Disk First Aid automatically, ATM will not load the fonts that have been set to load at start-up.
