Thank you for your responses. I checked my index.log file, as suggested, and found the following statement:
"Search engine is reextracting text from D:\PDF\ultrac_lib_ref.pdf after writing a temporary index."
Maybe this is the problem. Most of the manuals in this log do not have that "reextracting" statement behind them; the ones that do are the ones I am not able to find in a search. However, I am not sure how to correct this. Any suggestions?

The few things that caused me problems in the past.
Did you add your index to the list of available search indexes? - open adobe acrobat search dialog and choose indexes. this will you give the list of available indexes and provide an oportunity to add the one you want.
Did adobe recognize your word correctly to begin with? - open the document in adobe acrobat and do a find on ultra. Sometimes Adobe does translate the word correctly in which case it can not be found in an index.
Go to the index folder location and look for the file <index>.log Check to make sure that ultac_ref.pdf was correctly extracted. The log will tell you a bunch of interesting information about your index.
