Having just completed Shlomo Perets' fantastic FrameMaker-to-PDF class last week, I'll take a stab at answering this one (inasmuch as it was one of the topics he taught).
Yes, you certainly can automate this, using PDFmarks and an epilogue.ps file:
1] In the Distiller menu, select Distiller > Job Options > Advanced. Activate "Distill with prologue.ps/epilogue.ps."
2] Using an ASCII text editor, follow this syntax for each bookmark you want to create:
[/Title (bookmark title string, enclosed in parentheses) /Action << /Subtype /URI /URI (http://www.yoursite.com) >> /OUT pdfmark
3] Save this ASCII file as ../distillr/epilogue.ps (it must be in the distiller subdirectory). If you already have an epilogue file, just add the text from step 2.
4] Distill your PostScript files in the usual fashion.
~ Because you need to do a whole whacking lot of files, you might consider using a watched folder.
~ By the way, you'll be redistilling your files so you'll lose any custom stuff you added manually through Exchange. Take Shlomo's class and learn how to embed PDFmarks that sidestep most of those manual processes! :-)
