I am a little confused (maybe). Catalog allows you to create indexes (indices) from any combination of directories. It seems to me that as long as all the files are on a single server, you should be able to let them reside wherever they want. (Are we talking MAC here, because, if so, I may be off base?)
If this is unclear, post again, and I will apply my brain further.

Here's another one for everyone. My apologies for the duplication to both lists.
I have a pdf archive on our office server. I have several folders of pdf's in certain sub-folders (directories) on that same server.
My question: Is it possible to place aliases of the random sub-directories I have on the server into my 'look-up' folder which is used to generate the index.pdx.
I would rather keep all department related pdf's in their respective "departments" rather than duplicating them and placing them all into one root directory for indexing purposes.
The reason I am doing this is because I would like the users in the office to only have one index that they need to search when looking for information. I'm trying to make this as easy as possible for everyone.
