PDFMerge seems like a good option to include in this workflow. I did however come across a Batch print plug-in this morning.

How are you populating the fields? Just simple import of the FDF into Acrobat? What about resaving the document with Optimization on? Doesn't that get it small enough for you?
You might also want to look into a product like FDFMerge from Digital Applications (<http://www.digapp.com>), which does the merging for you in an batch/automated fashion and can also "flatten" the data down so that it can't be edited afterwards.
