I worked offline with the original poster. The problem was that the barcode generation program he was using was exporting EPS with a grayscale image representation of the barcode, not a text or vector representation. To make things worse, the subsequent PDF was being created with joboptions that resulted in that grayscale image being medium quality JPEG-compressed yielding artifacts that caused the "fuzziness" to occur.
Distilling with Automatic - max quality should force those particular images to be 8-bit ZIP-compressed. The fallback of course would be joboptions to force 8-bit ZIP for all grayscale in those jobs.
Of course, that barcode generation program should have used vector EPS or if they really had to use images, use monochrome images instead!
