This is just the way it works. It's documented on page 266 of Exchange.pdf (the Exchange 3.0 On-Line Guide), which says:
Using the <EMBED> tag Use the <EMBED> tag to display an image of a page in a PDF document in an HTML document.
Readers of the document who use an Internet Explorer 3.0-compatible browser can interact with the embedded document; for example, they can follow any links in the document.
Readers who use a Netscape Navigator 3.0-compat-ible browser can follow only an HTML link from the first page, and then only if they combine the <EMBED> tag with an <HREF> tag as in the following example:
Once the PDF is opened in a separate window, the links within the PDF document are accessible.
