It is better to make PDFs from Postscript files rather than EPS files. EPS files are only made one page at a time and normally don't include fonts. (You can include fonts in an EPS with one of the two free XTensions included on the Quark 4 CD.)
The Quark PDF XTension simply helps you create a Postscript file, then launches Distiller. Unless you override the settings in Quark, the last used settings in Distiller are used.
